The title of the article is a little misleading (possibly by design if the source is a leftist publication) because the law simply increases the threshold from 25,000 to 50,000 and applies to any religion, not just Islam.
There are very few Jewish people in Slovakia too, because they were forcibly removed (and mostly executed in death camps) by the Nazis in WWII and never returned in large numbers. The Slovak president during the war (Tasi), was a Nazi collaborator who was himself executed in 1947 for his war crimes. Notwithstanding, Hebrew is not an officially- state-recognized religion either. Nor is Wicca or Thelema or the worship of the Flying Spaghetti Monster (yep, there really is such a religion) because there are not enough followers in the nation to warrant adding them to the list of official religions.
I doubt that the muzz will do very much in Slovakia. There is a large presence of organized crime in that part of Europe and they do not play fair, which means that none of the usual conditions that muzz terrorists normally rely upon to give them an advantage in invading and setting up terrorist network operations such as leftist guilt, leftist mass media, or stupid politicians obsessed with preventing "unfair discrimination" will help them.
Instead any muzz will find that they are going toe-to-toe with a mafia/government alliance which takes its cues and basic structural constituency from the Russian Mafia and the Chechen Mafia (only the latter of which has any significant ties to Islamic terrorism).
If the muzz try to muscle in using Chechen Mafia ties or influence, more-than-likely the Russian mafia / Putin's own government operatives will intercede for them and nip it in the bud (i.e., hunt them down and exterminate them without any hesitation or due process).
